Subjugatus

Although being a slave is bad enough as it is, it's not the worst occupation for all non-unicorns under the rule of House Moon & Star.
That title goes to the Subjugatus which is the standing non-citizen corps of the House's military.
As lowly ponies who are called upon to serve and fight for their Unicorn masters, they scrape out a rougher existence on meager portions and self-provided, cheaply-made armor and weapons.
And when they're not busy doing all the menial tasks for the military, such as building, they're being forced to go out in the front (as cannon fodder) to exhaust the enemy's strength and ammunition, either as the forlorn hope of an attack or as the meatshield of a defense, so that the Unicorns can move up and deliver the decisive blows with less danger than before.
To make matters even more worse, they are backstopped and watched by anti-retreat forces of the Celestial Inquisition who will put any non-unicorn to death if they attempt an unauthorized withdrawal from the battlefront.
A final measure that keeps the Subjugatus in line are Runes that have been burned onto the backs of their heads.
These "Runes of Obedience" will cause the Subjugatus immense pain if they disobey or rebel and will cause their souls to be burned out if the Runes are broken by their failure to relent.
The Runes can also be manually broken by their Unicorn masters if they have been deemed guilty enough to be punished with death.
A thankless, lose-win occupation that all non-unicorns hope they will never get stiffed with in their lifetime.

Celestial Arbiters

The police force of House Moon & Star and the militant arm of the Celestial Inquisition that is tasked with enforcing Royal Law throughout its territory.
Acting as the first line of defense against both outside aggressors and traitorous heretics within the realm, they are equipped and trained to maintain public order and, if necessary, fight a minor war with resolute dedication and no mercy.
Aside from apprehending criminals and directly fighting the enemies of House Moon & Star, the Celestial Arbiters are also tasked with supervising and keeping down the Subjugatus while humbling themselves before the elite-class of their Unicorn society.

Automatons

All the knowledge and power of magic will mean little to nothing if House Moon & Star becomes hobbled by unacceptable losses.
And even with all of the spells at their disposal that provide healing and protection to their Unicorn Soldiers, they can only go so far in reducing the risk of casualties and not preventing them altogether.
Because of this, the small Army of House Moon & Star cannot afford to trade pony for pony with the other factions if they are to have any chance of success in achieving the strategic long-term goals of survival and victory.
And fortunately for House Moon & Star, they have found a very ingenious solution that will allow them to raise their numbers without having to draw so heavily upon their population base of Unicorns and non-unicorns.
Automatons, a combination of Magic and Technology, are self-operating mechanical constructs that are made entirely of metal and animated by a spark of immense magical energy.
A product of many years of Magitech research and development, these creations are an insidious threat to the other Houses for the fact that they can soak up tremendous amounts of battle damage before going down.
And an even greater bonus for House Moon & Star, and the Celestial Inquisition, is that they will never hunger, tire, nor contemplate any heretical thoughts against their creators.
A key weapon in the upcoming war that may break the other Houses and bring about the absolute hegemony of the Unicorn race.

Cataphract Initiates

Cataphract Initiates are the junior members of the Celestial Cataphract Order who have advanced far enough in their training to begin service with the military forces of House Moon & Star.
Lightly equipped and having less skill than full Cataphracts, their role is to range ahead and serve as the vanguard of the main force, preparing the way for their advance by infiltrating enemy lines, sabotaging and gathering intelligence - causing as much chaos and disruption as possible.

Cataphracts

Cataphracts are the warrior-mages of House Moon & Star who are protected from head to hoof in full suits of armor and well adept in the arts of physical and magical combat.
Though they are not as magically gifted as the average spellcasting wizard, they are still a very contentious threat that can tie down many opponents at once in battle.

Canterlot Cataphracts

Only the very best Cataphracts are chosen to serve in Canterlot, both as a police force to maintain order in the great city and as the last line of defense for the Equestrian Capital.
And with this great responsibility comes great reward: Their Weapons and Armor, painstakingly crafted and provided by master artificers, are ornate and magically enhanced which gives them amazing potency and resilience in combat.
The Canterlot Cataphracts are also allowed the exclusive honors of bearing the Royal Emblem (a Moon within a Sun) on their shields and chestplates, both on and off the field of battle.
The Canterlot Cataphracts are rarely seen outside of the capital unless the need for their fighting potential, to sway the outcome of a battle, is very, VERY urgent enough to warrant the Archmagister's decision to deploy them elsewhere.

Love the idea of the Subjugatus and the Automatons, but I feel the Subjugatus need a better control other than constant supervision and the automatons need a more glaring weakness so that the House of Moon & Star can a more standard standing army with out becoming glaringly overpowered by animating anything they want that doesn't die until hacked to pieces.

I think both can be solved by the same concept, runic magic. While not obviously used in the show the idea makes sense for it to exist. The Subjugatus have the rune burned or cut into their subjugated hornless forehead and bound to their very souls such that should the rune be broken their soul is expelled from the body and to disobey is immense pain burning against their soul forcing obedience or the cruelest death as a burnt out empty husk.

The automatons rune on the other hand is concealed and armored. But should it be broken they lose all power and simply collapse. So while they can absorb ridiculous amounts of non-precise damage, they can be taken out by a single well aimed, trained and informed blow. The rune factor allow for better mass production to bolster the House Moon & Star army. Master craft automatons also could exist in the strongholds each with multiple and unique rune locations. (This also creates some difference from the gem automatons that PoorYorickDA mentioned for House Whitegold which could use the gems as better magic conductors and simply function by the immense amounts of magic put into them)

My final comment on the concept of rune magic would be that the runes act as a battery and need to have magic put into them every so often to function. The process would be simple unicorns needing to just push magic into the physical rune. This make the average unicorns all the more essential to maintain the house and gives room in the story for clever Subjugatus to still escape or rebel.
